Research Expertise

Description

My research is mainly focussed in fields known as molecular systematics, genetic resource characterisation and endophyte biology. I have specialist knowledge of the grass family and of forest tree genetics. I collaborate with a number of national (Department of Agriculture, Teagasc) and international institutions (Royal Botanic Gardens, Kew, UK; University of Lausanne).

    • Monitoring and understanding the importance of temporal changes in genome-wide allele frequencies in perennial ryegrass swards
  • Summary
    • This project involves monitoring allelic frequencies in monovarietal perennial ryegrass (PRG) swards of both mechanically defoliated and animal grazed plots. It involves developing a genotyping-in-thousands by sequencing (GT-seq) assay for varietal discrimination, allele frequency analysis and population mapping using existing PRG populations available from previous Teagasc research.     • E-Seed: a sustainable cereal seed endophyte treatment to reduce agricultural chemical costs
  • Summary
    • We are establishing a start-up company called E-Seed, ultimately be focused on marketing our technology to seed suppliers, sub-licensing strains, awarding an 'eco stamp' and providing expert advice, while continuing the discovery of new beneficial endophytes for new products. We aim to further validate our endophyte strains in field-grown crops and also isolate and screen further beneficial endophytes for general use on a range of cereal crops and for particular crop cultivars. We will develop the same technology pipeline as successfully demonstrated with barley for wheat and oat crops. This project will increase our portfolio of endophyte strains for use with the major Irish cereal crops and for sub-licensing to other companies and collaborative partners both in Ireland and abroad. This project will realise large and significant cost reductions for farmers.     • Characterizing endophytes from ash (Fraxinus excelsior L.) leaves and roots for disease biocontrol
  • Summary
    • Ash forests and plantations have been destroyed in many European countries during the last decade by outbreaks of ash dieback disease caused by the Ascomycete fungus Hymenoscyphus fraxineus Baral. We are isolating endophytic fungi from ash leaves and roots and identifying them using barcoding of nuclear ribosomal DNA and microscopical examination. We have also developed a propagation method for in-vitro tissue culture of ash from embryo and seed and a co-cultivation system for fungus and plant in both agar and perlite. We will use these tissue culture systems for future testing of our endophytes isolates against the dieback pathogen with the aim of further understanding potential biocontrol of the disease.

    • Phylogenetics of paclitaxel biosynthesis genes in Taxus baccata, Taxus hybrids and allies
  • Summary
    • Taxus baccata (the Irish Yew) produces a natural diterpenoid commonly known as Taxol that is an effective chemotherapeutic agent against a wide range of tumors especially ovarian, breast and lung cancers. With recent advances in molecular biology, the entire taxol biosynthetic pathway has been elucidated and many of its genes have been characterised. We plan to study molecular variation in these genes to establish differences between species including hybrids and their know parents so that associations can be discovered between paclitaxel production and DNA sequence polymorphism. The primary aim is to discover which genes are most important for paclitaxel production in Taxus baccata and discover variation in these genes. PhD student Patricia Coughlan.
